I think the best time depends on what you want to do/see - i.e. courting Frigate birds, dancing courting Blue Footed Boobies, different types of marine life. My understanding is that during the summer (northern hemisphere summer July - August), the seas are rough, the water cold, and fog is frequent.
I don't know the best time, but we were there at the middle - end of April this year and the weather was great, the seas were not rough, the water was in the low 70's F, and in our opinions, saw tons and tons of great things.
